After being offered scholarships from various schools, he chose the University of Michigan before his senior year, where he would become a Wolverine. His senior year was marked by a first-game disaster against Appalachian State. However, Henne showed resilience, returning to the field after sitting out several games due to a knee injury. Despite the adversities, he was named MVP of the last game of his college career after leading his team to victory over the Gators.

His overall collegiate record was astonishing, with 828 completions of 1,387 passes for 9,715 yards, 87 touchdowns, and 37 interceptions, all of which remain school records. These achievements paved the way for Henne’s selection by the Miami Dolphins in the second round, 57th overall, of the 2008 NFL Draft.
